The first phase is a movie, then motion graphics will follow after a while later. It is harder to find time for them then finding out how to put together for me.
Artboard Tool (CS4 & 5)
I am not really understanding what you need help on. You can always make a duplicate swatch out of existing swatches but any changes you make in the swatch that is used in your illustrator document will change it globally.
Clipping Mask (updated for CS4)
If you have multiple objects you want to apply the mask to, you need to duplicate the image in the back multiple times. If you want to retain the outline of an object, go to OBJECT menu, and then PATH, and then OUTLINE STROKE, while you have the object (with the outline selected). Then go to OBJECT -> UNGROUP to seperate the two. Stack the 2 objects you want to apply the mask together underneath your logo with the outline, apply clipping mask to both individually.
Artboard Tool (CS4 & 5)
I can only assume the options you mention is not available (yet) because I have been looking for something like it myself. You also can’t change the order of the pages either or I haven’t found how to do that.

Hmm that is odd that it did not work. I went in to make sure I can do it and I did it just fine. Did you double check the brush settings? You need to have a 0% hardness 1px brush point, and then draw the path using the pen tool. After that is done, just right click and stroke path and that should do the trick. Unfortunately this tutorial was written with CS4 so it can possibly be that CS3 is different but I am not sure, as I discontinued using CS3 on my machine.

There are several ways of achieving the factor. I like the smart object thing because I feel like I have better control over the pen tool with Illustrator than Photoshop. But to each their own honestly.
